If a model's base is wholey within 6" of another model but it is tall enough that its top isn't. Is it wholey within 6"

Measurements are from base to base.

All measurements are done from base to base (with exceptions) as per the "Tools of War" sidebar.

From the rulebook FAQ:

"Q: Can you clarify what the difference is between ‘wholly within’ and ‘within’ for rules purposes?
A: If a rule says it affects units/models that are ‘wholly within’ then it only applies if the entire unit/model is within. If it just says ‘within’, however, then it applies so long as any part of the unit/model is within."

It was that line about entire model being within that made me wonder about height

The whole model is base plus the entire model, if the model has a base. A baneblade probably wouldnt be able to benefit from the 5++ of a void shield generator, i dont have either so i cant tell for sure. A land raider would benefit. You would measure from the entire generator, it has no base. If the model providing the wholly within aura has a base, you would measure the 6" from the base.

I was thinking more of a void shield generator and a bastion

The whole of the base of the bastion is within 6" of the VSG as is the middle of it. However a tiny portion of the upper battlements is not unlesd you deploy the VSG at a slant.
