The Web Store says that Tau Commanders come on a 60mm base. Is this correct and has it always been the case, or did they come with 40mm in the past?

Back when they wore a regular crisis suit it was 40mm.

The new enforcer and coldstar suits are bigger and come on 60mm. (and the new crisis suits come on 50mm)
