While it won't affect whether they hit or not, it does affect the roll and things that trigger on a 1. For example, if the enemy shoots Overcharged CIB, they will "overheat" on a 1 or 2 if you use LFR.
Lightning-Fast Reactions (Craftworlds) may be used to protect a unit chosen as a target "in the Shooting or Fight phase" and applies "for the rest of the phase." Overwatch fire (against you) occurs in your own Charge phase. LFR cannot therefore be used against overwatch to begin with and thus the question how it interacts with overwatch fire is moot.
Edit to add: Note that even if the above were not the case, both nekooni's and Mr. CatBug's posts upthread would otherwise be entirely correct.
What I guess we're all trying to say here is LFR super can't help against overwatch.
