I think when you go by the rules, it's OK to include Rubric Marines, Khorne Berzerkers, Noise Marines, Emperor's Children, etc. as Elite Choices. But, does anyone know if they allow other legions to join the Alpha Legion from the Lore side of things? If so, do they keep the same colors or do they change some part of their armor to match the blue-green of the Alpha Legion (like the Black Legion does with the color Black)?

proably not, that said the secrets to creating khorne bezerkers and noise marines are known. really the only one that'd be "odd" is rubics" and you can easily fluff your rubics as a sorcrerer hirling.

They do. The characters in Sons of the Hydra are all Alpha Legionnaires who are “converts”. Many Legions will take members who weren’t from their natural gene stock. The most notable is the black legion but the Night Lords, Iron Warriors, Death Guard, and Alpha Legion are all confirmed to do that.

My Alpha Legion lore comes from when I chose them to rep my CSM army in 2nd Ed. One drawback to the Horus Heresy novels fleshing them out has been when it doesn't quite agree with th old cannon. The whole deceipt/treachery thing that they're known for now wasn't originally their main attribute.
They were known for martial pride and tactical coordination. As the youngest legion they were obsessed with proving themselves against the other legions. The Alpha Legion also was described as disdainful of chaos worship. They would use marked troops when it suited them, but never accepted it themselves. That's why I run mine as mostly bad space marines, with a few other units mixed in here and there. Any other CSM accepted into an Alpha Legion warband would be of two types. They would be renegades similarly contemptuous of the chaos gods or they would be cannon fodder to be used up.

If any of the twenty legions knew how to brainwash an astartes into a Manchurian Candidate or something like that, it would be the Alpha Legion.
As for the armor thing, I actually don't know how often even actual Alpha Legion would wear their colors. For the most part I assume if they are on the tabletop the paint job it there for the players' benefit and the Alpha Legion in particular is probably in a camo or posing as some other legion/chapter.
At the same time pretty much all CSM warbands are pretty crazy so who knows? Maybe there is a couple of warbands that go out of their way to announce they are Alpha Legion all the time (and every single one of them is Alpharius).
