Say I have the Aquila Stronghold, which is not a Craftworlds unit. But inside I have some a Craftworlds unit, rangers etc. whatever within 6'' of a Farseer. Does that qualify as a unit within 6'' of the farseer even if they're inside the Fortification?

No. Units inside transports do not exist as far as the game is concerned unless something explicitly refers to them (e.g. Disembarking). Units inside a transport are not explicitly mentioned by Forewarned so they are not a legal target. Same reason why you can't cast a psychic power on a unit inside the Stonghold.
