If you use this strata on your flyer to auto crash and burn does it count as being destroyed by the opponent for mission scoring etc type stuff?

It was one of the leaked ones:

"Use this stratagem at the end of your movement phase. Select one Ork unit from your army that has the Flyer battlefield role. That model is reduced to 0 wounds and automatically crashes and burns (do not roll)."

It depends on the wording of the mission objective. If it requires the opponent to destroy it, it won't count because the opponent didn't destroy it.

Sometimes. For instance:

First Blood: The first unit, of any kind, to be destroyed during the battle is worth 1 victory point to the opposing player at the end of the game.

Flyin' Headbutt would grant First Blood to your opponent, if that rule is a part of the mission you're playing.
