First the texts of the two arlequin rules:


Pivotal Role: Harvester of Torment:
Each time this model shoots, if the target unit contains 6 or more models, each successful hit roll scores 3 hits instead of 1. This is not cumulative with any other rules that cause additional hits.


Relic - Cegorach Lament
Profile "Wail" range 36" Assault 1 F6 AP-3 Damage 3
Abilities: Each time a model is slain by an attack made with the wail profile of this weapon; its unit suffers D3 mortal wounds and until the end of the turn subtract 2 from the Leadership characteristic of the models in this unit.


Question:
In what order to resolve mortal wounds and saving throw?

Proposition 1:
1 attack => 3 hits => 3 wounds rolls=> 3 saving throw => 3 models slain then 3D3 Mortal wounds

Proposition 2:
1 Attack => 3 hits => 3 wounds rolls
=> 1 model slain then 1D3 Mortal wounds
=> 1 model slain then 1D3 Mortal wounds
=> 1 model slain then 1D3 Mortal wounds

Alternate saving throw and mortal wound ? or make every saving throw (in result of 1 attack) then resolve mortal wounds?

It's Proposition 2 (though you missed the part where you roll to save). Saving throws are NEVER fast rolled, period.

You have permission to fast roll Hits and Wounds, but once wounds are determined, you allocate a single wound, then make a save, one at a time.

So it goes as such:
1 Attack => 1 successful hit roll => 3 hits => 3 successful wound rolls
allocate 1 wound => make one save throw => if failed, inflict 3 Damage => if a model is slain due to that damage then D3 Mortal wounds
allocate 1 wound => make one save throw => if failed, inflict 3 Damage => if a model is slain due to that damage then D3 Mortal wounds
allocate 1 wound => make one save throw => if failed, inflict 3 Damage => if a model is slain due to that damage then D3 Mortal wounds
