Hi I was wondering if I shoot a infantry unit that’s in area terrain with light cover, that get +1 to their armour save, but what if I’m wholly within the same area terrain, so they still get the +1 to their save?

AFAIK yes. Being in the same area terrain doesn't stop the cover bonus from applying.
