Per RAW, if a Sister of Battle with the sacred rite Spirit of the Martyr is slain, on a roll of 5+ she can either shoot a ranged weapon "as if it were the shooting phase" or perform one melee attack "as if it were the fight phase". Does this mean that a Sister slain during the fight phase (and whose Spirit of the Martyr triggers) can shoot her pistol instead of performing a melee attack?

Yes, pistols are specifically allowed to fire when in engagement range. The usual restrictions that it must target a unit it is within engagement range of would still apply.
