A rogue trader was a supporting character in the Ravenor book (in fact, ravenor ends up going to a massive rogue trader swap meet).

Farseer's main character is a Rogue Trader(whose story they promised to finish during the 13th Black Crusade, thanks for ANOTHER empty promise, GW!).

Over there... no, wait, AARGH!

Basically, they travel around on the premise that they're doing the Imperium good. They often have military or navy support to help expand territory or collect useful technologies, but in the process alot of underhand activity and, ahem... wealth acquisition... often goes on.

Rogue Traders appear as supporting characters in several BL books, such as Xenology, the Eisenhorn books, Ravenor and For the Emperor. Ravenor includes an account of a trading post in a deep-space nomansland where traders from many species congregate.
Eye of Terror and Farseer both centre around Rogue Traders down on their luck - the down-and-out Maynard Rugolo and the moderately desperate Janos Darke, respectively - trying to rebuild their fortunes with risky missions to forbidden places.
The plot of Legacy centres around the succession of one of the major Rogue Trader dynasties, with a ten-thousand-year-old charter and a whole fleet to its name, and the plotting and scheming around the new heir to the Charter.
The new book Rogue Star has a Rogue Trader family as the central characters but I haven't read it yet.

Rogue Traders are basically 40K equivalents of pirates/privateers of old, they have the nominal support of the ruling power, but are basically off doing their own thing.
