Had this come up in a recent game with my Tau vs Custodians, diagram below

In this we have a pair of Remoras charged by a Shield Captain and 3x Guardians. We realised afterwards that Remoras can't be charged but for the sake of simplicity assume it's a unit of similar physical size that can be charged.

The Shield Captain fought first and easily killed a Remora. I then removed R2 meaning his Guardians were no longer in range to pile in and fight as Remoras are pretty big. My reasoning for this was to keep something in that region to create a deep-strike buffer.

I can't see anything that would prevent a scenario like this. Have we played this correctly or should I have removed R1 as it was the closest to the fighting unit?

All sounds legitimate. There's an awful lot of clever things you can do in the fight phase, I think it's one of the most interesting and powerful phases in the game.

The unit of Guardians would still get to activate as they had charged. So they can pile in 3", fight if there is something within range and then could consolidate another 3".

Yes, which is why stringing a long line of chaff infantry is still a very effective screen.

They can get up to an inch away, then kill 3 or 4 in shooting and now have a 6" charge depending on placement.

Deep strikers have very little chance to make a charge without special rules boosting their charge distance against screening units.

This can go both ways though, as pulling models out of combat can give your opponent alot of extra movement so be careful.
