I do not like the clear bases that the eldar bikes, tanks and other flying things come with. Is there a chart that shows the base size for these models so that I can purchase the solid black bases from GW?

No. 40K does not have an official base size chart.

Wave Serpents are 60mm bases. I don't recall if that's the same for Fire Prisms and Falcons though.

I do the same thing, all of mine are on the solid black bases. The windriders and farseer skyrunner come with the smaller flying base. The grav tanks, vypers and the new shroud runners and shining spears all come with the larger one.

The small ones are almost exactly the same size as the black 32mm, and the big ones are pretty close to the black 60mm.

I 3D print very large oval bases that have similar foot print to the grav tank. It makes it looks a lot better. There are pictures in the completed painted miniature forum under a thread called Saim Hann warhost.

The clear flying stands for vehicles are generally 60mm. I used 60mm solid bases for my harlequins.

Basically the rim of the base is a smidge larger than the normal round base, in terms of footprint.

In my experience, anything on a flying base measures from the model, not the the base. So really the only concerns for the base size of "flying" models is that it can support the model properly and isn't ridiculously large.

Honestly, I actually support the idea of using bases that more accurately represent the footprint of the model, as it will often improve stability over the GW provided base and make it easier to measure things from the model.

You could always paint the transparent base black, no?

Only if you ignore various GW tournament materials. And give AoS precedent, I wouldn't bet on said chart not going part of official rules soon, especially seeing they ditched the 'use base they came with' spiel and started telling people to rebase. I guess too many people tried to cheat with these (and older versions of now big models because they now cover that too).
