I thought about getting the chaos knight box set and was wondering if my armigers I have are compatible with the new codex now that there is a wardog kit?

In brief? Yes.

There are five War Dog datasheets in the Chaos Knight Codex. Two of those are the same models as the Imperial Armigers, with either autocannons or melta/chainglaive. The other three are various builds for the new War Dog box - either dual guns, gun / melee, or dual melee.

They're also AFAIK designed so you can mix and match between the kits, although if you want to do that, just keep an eye on the loadouts - there aren't many illegal loadouts, but there are some.

You should keep in mind that as there are separate datasheets for each of the different wardogs, squadrons have to be run pure with no mixing between the different types. Chaos Knights now have the same restriction as Imp Knights in that way. The ability to mix & match is gone with the new codex.
