What is better out of these options

A. S6 AP -3 Master of Union +1S +1AP
B. S6 AP-2 +1S Mutated Transformation, +1 to Wound Warp Marked

The AP is as good or better against things with a 3+ Sv.

I couldn't find Mutated Transformation in the codex and Master of Union is actually Master of the Union. I don't know if this is a test to weed out the people that aren't CSM veterans, but if you're talking about Mutated Invigoration you're not making any sense since you can put two psychic powers and a WL trait on the same unit and it also doesn't make sense to assume that you get 2 powers off every turn, but it is more likely that you stay in range to use the WL trait ability every turn.

I think Master of the Union is nice, but really Creations of Bile is probably generically better than Word Bearers. Because odds are your Possessed will do respectably versus whatever they charge regardless of the buffs - but are vulnerable various similar units charging and nuking them in turn. With CoB you go "okay I die but your stuff gets removed as well".

I agree that’s why you have Mutated Invigoration for Toughness 6T. Black rune damnation -1 wound on the unit at 3 wounds not much will die. Pact of flesh when needed
When it’s time to charge you switch to Mutated invigoration S+1 S6 if it helps, Warp marked +1 to wound

That question does not make sense for the options available in your codex because on one side:

Master of Possession (but for some reason no WL trait): +1 S/T if Mutated Invigoration goes off and +1 to wound if Warp Marked goes off.

Some other HQ with the Master of the Union WL trait (but for some reason no other buffs): +1 S AP-3 instead of AP-2.

So both options come with +1 S, the differences are +1 to wound, +1 T and AP-2 vs AP-3.
How much better is S7 vs S6 and S8 vs S7.

S7 multiplies damage against T6 by 1,333 and against T7 by 1,5 compared to S6. S8 multiplies damage against T4 by 1,25, against T7 1,333 and against T8 by 1,5.
How much better is +1 to wound vs +0 to wound.

If you are wounding on 3+ it multiplies damage by 1,25.
If you are wounding on 4+ it multiplies damage by 1,333.
If you are wounding on 5+ it multiplies damage by 1,5.
If you are wounding on 6+ it multiplies damage by 2.
How much better is AP-3 vs AP-2.

Against 1+ Sv (or Terminator armour with AoC) it multiplies damage by 1,5.
Against 2+ Sv (or power armour with AoC) it multiplies damage by 1,333.
Against 3+ Sv it multiplies damage by 1,25.
Against 4+ Sv it multiplies damage by 1,2.

Now you can combine those values and compare them depending on what foes you care about, like going from S6 to S7 against a T7 unit and at the same time getting +1 to wound would multiply your base damage by 1,5*1,333.
