Are there any loyalists alive that know of The Emperor and his deals with the Primordial Anhilator.

Were any of the loyalist Primarchs aware of the extent of their ‘fathers’ bargains with the dark gods?

The full details are still a mystery and GW will likely always leave it so, but the Primordial Annihilator is another name for Chaos and it is heavily implied that the Emperor made some sort of bargain with Chaos by traveling through a gateway on the planet Molech for the seeds of power he used when making the Primarchs. The scattering of the Primarchs happened because the Emperor somehow reneged on this deal, so Chaos implemented a plan that resulted in tossing the Primarchs across the universe instead of being raised on Terra.

The scattering of the Primarchs has been updated to be part of a plot by the Primarch's genetic mother, Erda, to keep them from the hands of the Emperor.
Many Perpetuals joined the Emperor during his lifetime and all but a few abandoned Him when they realised He would just be another conquerer.
Erda didn't want her children to become unthinking weapons to a monster so she enacted the ritual that scattered the Primarchs.

The Emperor's deal with the Chaos Gods was about gaining the power and knowledge He needed to make the Primarchs in the first place. The deal seems to have been knowledge in return for the submission of humanity to the worship of Chaos, something the Emperor reneged on immediately after getting said knowledge.
So the Gods played their own games, claimed a Primarch each and set the board for the Emperor to abuse the power He stole to ascend and join the Pantheon as the Dark King.

Erda doing so was part of Chaos plan, according to Erebus. Of course, Erebus is also a filthy liar at times, so it is left as ambiguous.

Just because someone claims to speak for a deity, whether that deity exists or not, is not proof that person does in fact speak for them.

This is a very valid way to look at it. Personally, I think it was more a case of Chaos taking advantage of Erda's actions to further it's own ends, and not necessarily direct manipulation of Erda as Erebus claims.
