When a model dies that is allowed to drop a corpse counter, who decides where the counter is dropped? I know it has to be in BtB but if my McM is killing a model can that models owner put the CC behind him so McM isn't in BtB to it?
This brings up a second question. If I have a undead puppy in BtB with McM and I kill the puppy, can I decide to put the corpse counter so its touching both models, so McM can auto pick it up? Or do I have to actually move over the counter to be able to pick it up.

The owner of the killed model drops the counter where he or she wants the counter dropped in base to base. Technically you don't have to have space for the base, since they they are a model or terrain, and unless the good doctor needs corpse counters to summon things, he can discard corpse counters that are within 6 inches of him. If it's for the other things, then you will have to get control of them (if your opponent has them out of reach).
if he kills the puppy you can be base to base in it, and pick it up.

Same here, it doesnt usually make much difference with McM always on the move and the whole, within 6" thing!

Yup, also if there is a body part that McM can't get to, you can always send a canine remain after it.

I suppose with McM needing the body parts on him it'd be nice for him not to have to move! But your opponents not likely to make it too easy for you!

From the FAQ:
Q. A 40mm/50mm based model drops Counters when it is killed. Can a model in base contact with it pick up the counters?
A. Yes. As the model generates the Counters before dropping them, models in base contact with it have a chance to pick them up before they drop out of reach
