Hi all
I'm trying to start up a game with Indiana Jones miniatures. The general idea would be to have campaign games where 2 factions fight their way to some kind of relic/archeological find. I was looking at (free) rulesets that I can use, but so far I have found none. The one I really like so far is FAD, which is fine for squads of Germans and the likes, but offers little to no rules for independent characters like Indy himself.
Any have any ideas for a better set of rules?

I have a PDF of the rules, but haven't had a chance to read it, was going to do so this weekend..
My belief is it is almost skirmish style, ala Necromunda, but there may be rules for gangs of mooks, for example.

G.A.S.L.I.G.H.T (while awful to type) might suit your needs:

It deals generally with Victorian era sci-fi/steampunk, so close enough to the Indiana Jones era to work.
2Hour Wargames has a colonial setting as well:

They provide a free copy of their core rules (called the "Chain Reaction 3.0" system), the most important aspect being a rule for "Stars" (ie: Indiana Jones) and "Grunts" (ie: everyone he is killing  ).
You could even try something like Force on Force:

Although aimed at wars, it does a good job of simulating two factions fighting.
I feel that there are more pulp rulesets that I missed, but I can't think of them right now.

Ganesha offers sales now and again, sometimes free.
SOBH is a Fantasy Game, but the rules allow you to create anything you want for troops. They use the same rules core for Modern (Flying Lead) and Sci Fi (Mutants and Death Ray Guns). The rules are great for small warbands with heores.
Now that I think of it you might as well just use Flying Lead as it has all the guns figured out already, and I'm pretty sure it has rules for Nazi soldiers in it as well.

Pulp Alley would be perfect for what you are doing.
We have beta Rules for Gangs if you sign up for the forums/playtester area. I believe we're shooting to have the Gang rules in the supplement, PULP ALLEY  ulp Leagues.
I think you'll find the Pulp Alley rules have a very Indie flavor to them. When Dave first introduced me to his creation and I read through the rulebook, I couldn't get the Indiana Jones theme out of my head.

There are quite a few rulesets that address Indiana Jones type action. The general Genre is "Pulp Adventure" or "pulp gaming"

One game you might consider is ".45 Adventure"

One game that I would recommend that might suit your search for rules that accommodate squads of "mooks" and heroes in a narrative type battle would be "Chaos in Carpathia". Though technically Victorian, it uses the supersystem game engine which is very pulpy in feel and easily adaptable and puts heroes and henchmen in their proper place in pulp style gaming. Our group enjoyed it and it's space-opera sister ruleset "Blasters and Bulkheads"

The ruleset from which it is adapted, "Supersystem" is a good ruleset and might well do an equal or better job, as Indiana jones movies are really about heroes anyway. It's just that I haven't read supersystem yet.

I agree with Bosky on alot of things, but Force on Force is not going to give you a pulpy feeling battle, rather it's a very hard take on modern combat.

I figured you'd show up with some great ideas in no time at all
And yeah I agree Force on Force was stretching it, and would only really fit for more stand up Indiana + army unit vs Nazis/cultists/whatever. Definitely not pulpy though.

looking very interesting, thanks all! I'm going to check every one of the suggestions, but at first glace I'm rather drawn to pulp alley... i'm thinking a band of Indy with allies (Sallah, short round, etc) vs some twisted evil nazi general with troops. should work methinks.
