So, from what I have read online, the Ctan and the Crons were buddies and the Ctan feasted off the souls of the Crons when they were put in their metal bodies. Did 5th Ed fluff state the Crons figured out the Ctan were douchbags and turned against them? Something along the lines of the Crons put them in Shards and the CTAN are not as powerful as they once were. I don't have the 5th Ed codex so I dont know if that is correct.

What is the current Cron and Ctan relationship in 6th Ed? Are the Ctan still masters of the Crons?

Yes it is. Whether or not you find it reasonable or a good change varies from person to person, so take this from the perspective of someone who likes the change.
As the War in Heaven was drawing to a close, the C'tan were severely weakened from their battles and the necrons took advantage of this weakness. They struck back against the C'tan and were more or less successful. The necron attempted to destroy them, and succeeded in doing so upon one C'tan. However the effects were disastrous, leading to the Flayed One curse being spread among the necron. The remaining c'tan, being energy beings, were shattered into thousands of individual shards of their former being and imprisoned in devices known as tesseract labyrinths. Individual shards can be controlled from the labyrinth and used on the battlefield.

That said there could be hundreds of shards unaccounted for and uncontrolled out in the galaxy, each one easily the match of a greater daemon (so in response to everyone who's going to go, "A shard could never do that! Only a full C'tan could!", if a greater daemon could do something, do you really need Khorne himself?) Each shard, even of the same C'tan, can develop different personalities and forms from their original, as each represents a different aspect of that C'tan. In addition, there were far more than just the four C'tan so there's a lot of freedom to develop your own c'tan shards while still allowing everything the c'tan had done previously to still count.

How? I thought that the C'Tan were completely powerless against warp-born powers. That's why the Old Ones began fostering the development of so many psionicaly attuned races. In the 3rd Ed. codex it was said several times that the C'Tan were beings solely of the material universe, and that the warp was inimical to their being. I always got the impression that if not for the Enslaver Plague, the Old Ones and their psychic cronies would have annihilated the necrons and their C'Tan overlords.

....sigh, at least that was how it was before Necrons were Tomb Kings, IN SPACE.

Has Ward changed the lore that much?

No, it seems the main issue is you didn't actually read the original lore very thoroughly.

The C'tan crushed the Old Ones when the Necrons gave them necrodermis bodies and were then made machines themselves. It was only after bleeding eachother dry that the Old Ones could, with the aid of every race they could manufacture for the purpose, mount a real offensive against the C'tan.

The Void Dragon while starting nearly killed the Emperor in single combat, who is vastly more powerful than any Greater Daemon, and they are capable of such feats as devouring solar systems with black holes.

Statements like this are why I prefer the newer fluff. Another race with a one-dimensional storyline of 'we're basically guaranteed to take out the galaxy without even trying' is the last thing 40K needed. Sure, grimdark and all that, but there's a limit.
