I always check out the 2nd hand market on Ebay, and 90% of the time there are buttloads of cryx on there. Anyone know why is it so?

No idea, but I'd wager that, for some, it's because people break into the scene looking to get a "strong" army, and hear the persistent rumors of Cryx being OP, only to be disappointed when they find that Cryx isn't an instant win button. Or possibly because they want to run Jacks, and find that Cryx, like Khador, isn't a great choice for jacks generally, outside of a couple of casters.
Edit: That said, after a quick look at ebay it doesn't seem like Cryx armies for sale are out of proportion with the other armies being sold.

This would be my guess.

I must be missing something (gametime using them really) but reading cryx stuff always makes me think they have a good deal, even with their jacks.

The problem is they have selfish casters (who want to use all the focus themselves), cheap arc-nodes (which encourages spending that focus) and good infantry that hits as hard as their heavy jacks (which can allow their casters to get away with being selfish). All the new anti-infantry stuff in the last few books though has probably made taking a couple of heavy jacks a little more attractive for them though.

As the only truly 'undead' faction in WM/H, they have the benefit of getting a lot of converts from people who like the undead aspect of fantasy.
Along with what MadderMax said.

Maybe people get bored of the army? I see a lot of lists that just spam a lot of the same unit (banes). Always came across as way too warhammer for my liking. I feel like I'd be bored to tears playing cryx.

I'm pretty sure its due to the fact that Cryx (and really, all the factions), can be "OP" if you stick with them long enough and play them often enough. There is no faction that you can buy and immediately start winning with.
Part of the problem is probably due to the strength of the Cryx Battle Box. That thing is just nasty, and if you're a new player, playing with it can give you the impression that Cryx is OP.
The reality is, once you move away from the Battle Boxes and start playing 25, 35, 50 point games, the whole game opens up. Now you have ways of dealing with certain threats, and the capability of bringing a threat yourself.

Cryx is the most popular faction, so that may be a factor.

First faction I bought, I liked the models a lot and once I played them I lost it about instantly. I just can't keep with them because they don't entertain me much. Granted I impressed a lot of people when I told them it was only my 3rd time playing them in a tournament but they just don't interest me like Mercs or Trolls do.
Probably has everything to do with, hey if you work for us we MIGHT not turn you into soulless zombies once your contract is up. No matter the game theres always one race thats not bad but falls behind in popularity and fills ebay.
Hell, i have over 3000USD of Orks behind me that i spend around 1000 for because Orks are so unfavorable right now in the world of 40k yet i still love them lol. Different game yea but good example.
If you like the Cryx, take advantage of this phase people are in. If they "fix" why people dont like them you'll wish you bought them sooner.
