I am currently commanding the Ultramarines 2nd Company, but I don't want Sicarius as my Captain. I will be taking one for the Shield Eternal shenanigins, but NOT a Chapter Master, as we have Calgar! I still want to stay in the current timeline, as of the starting of the Thirteenth Black Crusade. I was thinking that whilst Sicarius is at one warzone with most of his company, the rest are left in the hands of a "recruit captain", an experienced 1st Company Veteran who is preparing to be a Captain in case one kicks it, but not yet a Captain in rank. Could this be done?

The easiest way to fluffify it would be to do something similar to what you said, and just say that it's his second-in-command that is in charge of the strike force. It's far from uncommon for SM forces to be led by promoted Sergeants rather than captains, so yeah, it's more than possible.
I'd keep it someone within the 2nd Co, though. Maybe Sgt Daceus (I think he's the Command Squad Sgt)

You could always have second company before Sicarus, who IIRC has only been around for a couple centuries. Maybe even use Captain Titus from Relic's Space Marine game.

It would also be rather simple to have Sicarius be killed in a large and heroic battle (could even turn him into a dreadnought) and be replace with the captain of your choice.

You could just have an 'acting captain' standing in for him while sicarius was off doing stuff. You could even use a chapter master to represent this particularly heroic individual.

You could also field Sicarius, but with alternative gear to get the Eternal Shield.
Space Marines are supposed to be flexible tacticians and in the grand scheme of things, while SIcarius normally uses the weapons ascribed to him under his profile, you could equip him with alternative gear for special missions.
As a fluff aside, if you keep his helmet and perhaps pose him with a strapped sword in scabbard, it would go a longer way to portraying Sicuarius from a modeling standpoint but still allow you to field him as you wish (i.e. a customized Captain with special and unique wargear).

Just to clarify, I really don't want to kill off Sicarius or leave his timeline, ie. he is still Captain of the 2nd, but I I just don't want to use him. I like WarOne, Paragidim and somecallmejack's ideas, but I'd like to hear more if you've got any!

Several other fluff ideas- Fabius Bile clones the entire 2nd Company from scratch, including a Bizarro Sicarius. Could be more Chaos-y themed. Or a Warp Storm ejects an alternate timeline or distant past 2nd Company for your convenience. If you do Battle Brothers (or from a fluff standpoint), you could include an attachment featuring another Company Captain leading a detachment of the Second Company through circumstances beyond his control (for example, a reserve Company Captain is brought in to lead an element of the 2nd Company). However, swapping one captain for another should be done with the lesser known leaders. Uriel Ventris of the 4th Company has a long and checkered past and with what he is doing from a fluff standpoint, he may not make a good replacement. Ultimately, pick the most logical reason and run with it. It shouldn't be unheard of for a Sergeant to become the de facto leader of a Company if the Captain is laid low or is indisposed of for any reason. Example: The Orks were held in check by the Lions of Macragge, six warriors who stood their ground against the thousands of Orks attempting to swarm their position. If the entire mob made it through the breach in the walls, Asella City would be lost. Cato Sicaius would not allow this to happen. The other Ultramarines were pinned to the walls, trading salvos with the Orkish hordes massed outside while the stalwart leaders of their Second Company traded blows with the feral xenos greenskins. Hundredss of Orks were laid low, forming a flesh wall upon which their still living compatriots clambered over, hoping to get their licks in with the battered Captain and his vanguard. While none of the brave warriors would admit it, each was nursing scores of wounds through their power armor. Sicarius himself had suffered no less than five serious blows, yet the bloodied leader refused to back down. The largest Orks yet finally pulled themselves over their dead brethren, each one a hulking mass of tattered armor, artificial implants, and the biggest melee weapons their kind could wield. The biggest one at their front roared a challenge to Sicarius, whirred his huge choppa into action, and charged. Captain Sicarius timed his plasma shot perfectly, scorching the big brute in his chest. It didn't slow the giant Ork as he swung his axe down, cracking through the Captain's armor and ripping through his flesh before he would bring his sword to counter the blow. Sicarius fell, but not before Apothecary Venatio grabbed the wounded Captain. The Ork lined up another savage strike, but was ran down as Veteran Sergeant Daceus stabbed the Ork through his heart, the power sword previously held by Sicarius causing the Ork to at last expire. The remaining four warriors closed ranks as Venatio lifted the body of his fallen leader and pulled him his to safety. With a snarl of defiance and a shout of vengeance for his predecessor, Daceus took up command of the Lions of Macragge, holding the space between the breached wall for as long as he could. And thus Veteran Sergeant Daceus added many more laurels to his prestige as he successfully executed the defense of Asella City while his brave Captain recovered from his critical wounds.
