While they may not be loyalists we can't rule out the possibility that they are in fact taking an active role in running the Imperium.
They are the Alpha Legion after all...

Also, the Alpha Legion is known to masquerade as other Chapters of Space Marines. I pretty much suspect that the High Lord of Terra is a turn coat for the Alpha Legion but have no proof.

Either way you have either two primarchs or one primarch running around for past 10,000 years. Who's main tactic was infiltration and spying.

Also, there's the whole thing with them destroying Chapters from with in.

If I lose it is because I had bad luck, if you win it is because you cheated.

It's the AL they could have been pretending to be heretics the entire time.

Rowboat could still govern, if they get him out of the freezer and fix up his neck. With how it's going I would not be surprised if he eventually did get out and became a SC in C:SM.

Who leads humanity? No one does, or possibly could.

The Imperium of Man is so staggeringly vast that there is no way anybody could rule it. There are a million different power blocks, all with their own agendas and goals. The high lords are supposed to be in charge but can't really control things the way they would hope to. Add to that the vagaries of warp travel and communication and the whole thing is so complicated that there is no way they could exercise control in an effective way. Sure, the high lords can order specific things to happen, but for every order they have to ignore a billion other things.

I suppose that the true leader of the Imperium is the bureaucracy itself. The shuffling of paper on a million world is really in charge. The receipt for a tithe goes missing, which after a hundred years means that a planet gets invaded because one faction of the Munitorium thinks a world is withholding tithe. In fact, there is a whole minor Ordo of the Inquisition, the Ordo Scriptorum, which exists to fight bureaucratic failures.

My point is that the whole thing is decentralised and surrounded in red tape. We tend to think of single people being powerful, whereas in actuality there are many different people, all with power over their own little part, all just cogs in the grinding machine that is the Imperium.
