Does anyone know the fate of the Terran Legionaries after their respective legions were reunited with the Primarchs? Also, during the Horus Heresy, were their many (any) left around?

They remained with them.
Many of the loyalist members of the traitors legions who were killed on Isstavan were the original Terran legionaries, whose loyalty was to the Emperor first and not their Primarchs.
Not a whole lot of time had passed since the beginning of the Crusade and the Heresy, so any marine who didn't die would still have been around.
They would have been a minority of any Legion's members because once the Imperium began expanding they would have begun using new worlds to recruit from, which also receiving reinforcements from Terra.
Basically until they found their Primarchs, and selected a Homeworld, the Legions were recruiting from the planets they'd conquered and from Terra itself.
So marines from Terra would have quickly become a minority within the Legions. Especially since each started with 10,000 but many quickly grew to ten times that number.

From what I know the thunder warriors joined the new legions at the start of the GC [before they found the primarchs], probably getting some reward for there previous success.
They were probably the first legion praetors and equivalents.

No, Thunderwarriors did not join the legions. They were exterminated. The Emperor had no further use for them.
Some Thunderwarriors did survive the purge, but they were rare.

I think it was more than a purge. Their bodies don't seem to be designed to keep going the way astartes are, so I imagine a good number of them simply died out.

That too. Some were purged and those that got away weren't deemed a threat because they'd deteriorate eventually.

Assigned like regular marines, and typically given their age, in positions higher usually higher than their comrades born to the primarch's adoptive worlds.

Arik Taranis (changed his name to Babu Dhakal)and his lieutenant, Ghota, are the only known Thunder warriors who has managed to live into Heresy era. All others that managed to escape the purge after the battle of mount Arrarat, died out. Non was ever incorporated into astartes legions.

They were just Marines who were born on Terra. They were the original members of their Legion. And thus would have also been the most experienced.
Thus they would have eventually been some of the more veteran units, as well as higher up commanding officers. And eventually they were seen as kinda old fashioned.

Of course that could mean different things. In Betrayal the Dusk Raiders were noted as being a well rounded legion when it came to units, after Mortarion was found and it became the Death Guard the focus shifted heavily to infantry, with the legions armoured formations becoming something of a relic of bygone days - with the result that by the time of Isstvan III the armoured formations crews were disproportionately of Terran origin.

I'm always sceptical with FFG fluff, it's never quite the same as GW or BL fluff.
Thunder Warriors were pretty much all wiped out though, as per the Outcast Dead.
As for Terran marines, in some Legions, such as the Luna Wolves and Death Guard, they seemed to have a few 'old man' officers from Terra. Way past their prime and not well respected. Other Legions, such as the White Scars, had them organised into their own companies.
EDIT: Source for the White Scars brotherhoods if Terran marines ate Brotherhood of the Storm and Scars.

I have all of them, and in fact consider FFG lore leagues above anything that would ever been found in a codex. If you have a book name and a page number, or even just a book name then I'd be less skeptical, because there's certainly nothing about Thunder Warriors in the Rogue Trader core rules.

my guess is there's some line about him making some of his earliest supporters rogue traders, and he's misinterpreting that to mean thunder warriors

Terran SMs also seem to have in general been selected from a certain subpopulation, like Mongols or Scandinavians, for White Scars and Space Wolves. They actually mention that one of the major curiosities about the Alpha Legion was the lack of any prevalent distinctive culture.

I thought it was only the one Terran Librarian that was left on Caliban. The rest were Calabanites, it was the caliban element that turned to Chaos.
It seems to depend on the Primarch's relationship with his homeworld on how successful the Terrans did in their Legion.
For Example, Curze hated his homeworld and the best fighters in the Nightlords were drafted from Terra, even having a Terran as the 1st Captain. The Nostroman recruits were seen to have poisoned the legion.
The World Eaters never recruited from the Primarch's homeworld so Terran's were prominent in positions of command, however they all embraced the nails, so it seems that there is no discrimination as long as they take the impants.
Legions like The Raven Guard of Word Bearers, where their Primarchs fought to "liberate" their people, seem to have a greater respect for the counsel of warriors from their homes rather than Terra. Most likely due to the stronger bond forged in battle.
