On a destroyer hit result of 2-5 if your toughness is 1-5 and you have eternal warrior you lose a wound. Now if you your toughness 6-10 w/ eternal warrior and you take that same hit you lose a d3.

huh? destroyer weapons are not instant death anymore. they just cause a metric crapload of wounds allocated to a single model rather than a unit.

The D3 wounds is for instant death rules against eternal warrior, not destroyer weapons.

It says on 2-5 count the wound as str 10 for instant death.

There's no incongruity in the rule. Regardless of your toughness or special rules, you take 1d3 Wounds on a 2-5 result. If you don't have Toughness of at least 6, you suffer Instant Death. There is nothing implying you only take one wound if you are an Eternal Warrior with low Toughness.

Eternal Warrior p. 163 if you suffer an unsaved wound with instant death reduce your wounds by 1 not to 0.

D str p. 163 to determine whether a D str weapon causes instant death assume it has str 10.

If your below a 6 tou then the D str hit will have the instant death rule and you only reduce wounds by 1 for eternal warrior. If you are above 6 then it isn't an instant hit and you would lose the normal d3.

Not quite. If you roll a 2-5 you suffer D3 wounds which cause instant death. The distinction is important. If you don't have Eternal Warrior and fail a single armor save, you die. It's D3 saveable wounds, not a single save which if failed causes D3 wounds. Hence the confusion.
