I'm somewhat confused about how Inquisition works now. If I take them as an Inquisitorial Detachment, I get the 2 HQs/3 Elites. If I take them as a Combined Arms detachment, what force org do I use? They have no troop choices. If I take them as an allied detachment, how does that work as well?

You can't use any other FOC than the one listed for the Detachment.
You can't take a CAD and change the FOC that comes with it!

Since they have no troops, no you can't use a CAD or Allied Detachment.

You use the Inquisition Detachment, with the number of units listed.

As above. There is no way to use a CAD, as you cannot fulfil the minimum requirements for it.
