Collecting both is fun because it allows you some serious flexibility over how you play and has the added benefit of giving you a fleet for a friend of significant other to play with. I was originally going to just collect Rebels but ended up collecting both which allows me to play with my nephew and wife, which I thoroughly enjoy.

To get all of the upgrade cards you need you'll have to buy most of the stuff from the "enemy" faction anyway, so you might as well just play both sides. Even if you favor one it's nice to have the other ships available if you want to try something different occasionally.

Plus, having both factions makes it easier to corrupt a friend!

Most people I know play both as it's fun to swap and as it's quite easy to play a 100pt game in less than an hour we normally play two games a night swapping factions.
Might be interesing to see what happens when S&V comes out. I'm tempted to buy into a 3rd faction, but with Armada and Imperial Assualt to save up for it could be hard on the old wallet.
