So, imagine you have a bunch of boyz in a squiggoth. The squiggoth opts to run in it's shooting phase. Can the boyz still shoot? Cause it's not a flat-out move. Or run = flat-out?

I'm not sure that the passengers have permission to shoot in the first place. The Squiggoth "counts as an Open-topped transport vehicle, with a Transport capacity of 15 models, for the purposes of allowing infantry models to embark and disembark from it." It also specifically mentions that the Monstrous Transport rule does not bestow any other vehicle rules - so I think it wouldn't use the Fire Points rules at all (since they are not related to embarking and disembarking).
If they do have permission to shoot, then yeah they could shoot even after the Squiggoth runs. They would actually count as being stationary, since they only count as having moved if the vehicle moved at combat speed (which a Squiggoth never does).

A similar question came up with me and my buddy playing DE vs. Orks...Can his boyz still fire in the shooting phase if his trukk decides to flat out in the shooting phase? Isn't that when you would flat out? Same goes for my warriors in a raider....Can they shoot out of the raider if the raider forgoes it's shooting and flats out instead?

The Open-Topped Rule only applies in situations of Embarking and Disembarking.

Not exactly helpful as I don't currently have my rulebook with me...
I am still confused though, if the vehicle is open topped doesn't the whole vehicle count as a "firing point"? I know they can typically fire out of it in the shooting phase, which is also the same phase in which the vehicle would flat out right? I could be wrong, but I don't have my rulebook handy atm, and me and some buddies at work are trying to settle an argument.

The embarking and disembarking rules have nothing to do with the shooting rules.
Looks like orks on a squiggoth are too busy hanging on to be able to fire at all.
