Each of the Tyrannocyte's guns individually fires at the closest viable target. You may not choose who it fires at, merely measure the closest within line of sight that is not engaged in combat.

MC have 360° field of vision so they can fire at anything within their weapon's range.
Normally they can only fire two weapons maximum, but the Tyrannocyte has a special rule called 'Instinctive Fire'.
"Each weapon on this model automatically fires at the nearest enemy unit within range and line of sight. The shots are resolved at the end of the Shooting phase before Morale checks are taken'.
So all five guns on a Tyrannocyte, RAW would fire at the nearest model to the Tyrannocyte, although there is a RAI argument that it's the nearest enemy model to each individual gun (as obviously, some weapons can't see the enemy unit).

Obviously? Since when does a non-vehicle model block its own LoS? There is no facing in non-vehicles, so you can just fire through yourself.
Unless I am missing something from the Tyrannocyte.

But how many weapons can be shot on overwatch by a MC in the first place? All of them? Or just 1-2-3? I think the automated fire stuff doesn't contribute a thing to overwatch as it's a special rule for shooting at the end of the shooting phase. Thus, the number of shooting weapons is decided only by the ammount of weapons any MC can fire on overwatch.

I would suggest that since this unit cannot shoot normally that it won't overwatch either.
RAI, I would also expect each gun to fire at the nearest units individually, and not shooting through itself.
Just my opinions though

From the White Dwarf Article that introduced them's Instinctive Fire Rule:
"Each of the guns on these models automatically fires at the nearest visible enemy model. This is as simple as measuting from the muzzle of each gun..."
Pretty straightforward wording to me. Measure from gun, not from model.

Just pointing out that the Highlighted is incorrect: Gauss Flux Arcs may fire at a different target than the Vehicle's other weapons.
Monoliths can fire all 4 Flux Arcs at 4 different targets around it. Also LoS from 2 Arcs is not usually able to target 1 Unit, unless spread out enough. Not impossible.

This is correct. The Tyrannocyte and Sporocyst can only use the Instinctive Fire Rule during their shooting phase (Measure closest Unit from gun barrel). Debatable whether all guns on one unit or measure Range for each gun. No LoS issue though: MC can "shoot through themselves". So the issue would only arise if 2 Enemy Units are the same distance from the MC...

So their normal firing is Instinctive Fire, which lets them fire all their weapons. Is there a restriction on Overwatch in there somewhere? Otherwise, they can overwatch with all their weapons.

Yeah, in the rule itself. You may not fire any other way than:
Frozocrone wrote:"The shots are resolved at the end of the Shooting phase before Morale checks are taken"
Is overwatch "at the end of the Shooting phase"? Is it "before Morale checks are taken"?
