So I believe I already know the answer, but I wanted to double check. When generating powers, let's say you have Mastery Level 2. Do you roll two rolls as normal and then you get the primaris as an extra? Or can you roll three dice, pick two of the ones you want, and turn the third into the primaris?

A Mastery 2 Psyker generates (aka rolls for) two powers. If those powers all come from the same discipline then he gains the Primaris as a bonus without rolling any extra dice.

Yeah, that sucks, but I figured. I was hoping I'd be able to roll three and pick the best two, but ah well.

What happens if I generate my first power from Divination, swap it for the Primaris because I hate that power, and then generate my second power from Divination?
Will this give me two copies of Prescience on the same psyker?

psykers can't have duplicate spells

Why would you even do that? Even if you could get two "copies" of prescience you can still only cast a power once per phase. The only possible effect it would have is that when you lose a power due to perils you'd have a backup one.

As stated above, you could not gain two copies of the primaris. page 23, 4th paragraph under generating psychic powers, in bold:

a psyker cannot know the same psychic power twice

So in that circumstance you would have the primaris and one power, and then psychic focus would kick in and give you the primaris again. And then the rule quoted above would kick in and remove one copy of the primaris.
