With Severin Loth, you can choose 3 different powers from either Biomancy,Telepathy or Telekenesis.
However all powers must be from the same disipline
What Disipline should i use?
If so, what powers?

That depends on the list. Use his powers to overcome whatever weakness your particular list has. For example, when I use him with grav cents I take gate. They can't be assaulted when they're teleporting all over the table.

Telepathy. His pricetag and purpose is basically, at this point anyway, solely because you can tailor a list to have a 100% chance to have invisibility in your list.

I would do this also.

But having to take all the powers from the same Discipline and having that 'If not a Grey Knight get screwed on Perils' thing has to be risky, right? Is the risk worth the reward? Not even mentioning the other more Warp Charge point powers..

I'm surprised you apparently actually play this game despite your posting history, which mainly includes reasons not to play and how everything about it sucks. Huh.

If telepathy: invisibility, dominate or hallucination, shrouding, and get shriek for free.

Demonology: gate, sanctuary or hammerhand, cleansing flame, and I guess you get banishment.

Telepathy gives you more, Imo. Guess it depends how you are building the rest of your lost, but not much can beat the defensive power that invisibility gives. Shrouding is just the cherry on top, as is shriek and the third power. Dominate is good for shutting down big things with meh leadership, like a tide or daemon prince, while hallucination is a bit more random if to see if it useful.

Quick question:
It says that he can replace his 2+ armour with a 2+ invun
Does this mean he cant save against ap 3+ weapons?
Or does he use the invun as a normal save?

You always use your best save. And invuls can be taken against almost anything. Even AP2/3 weapons.

He uses the best save available.

AP3 is not enough to bypass his armour save of 2+, so he can roll with no problems. The inv save, is a power you need to activate. IIRC, it's currently a rule that you need to house rule to work, since there's no FAQ (to my knowledge) that explains how Sevrin Loth can cast that power in 7th.
Me and my friends agreed to house rule it to a warp charge 1 blessing.

What i have devised from his rules is that, you use one warp charge to give him the 2+ invun, no rolling required (as it says 'at the beginning of the controlling players phase' and not 'during the psychic phase')

And how exactly do expend a warp charge, when you generate warp charges in the psychich phase, not the movement phase?

Well the rules were written in 6th edition...
Lets just say that if you use it you 'forfeit' a warp charge

Which brings us back to my original point; the rule is not function without house ruling.
Personally, I'm fine with your version and I wouldn't have a problem with it.
The house ruling in my group treat it as a warp charge 1 blessing. The reasoning for that is that in 6th edition, a psyker's casting potential was limited to his/her ML and expending that 1 warp charge gave a power that required no psychic test (and thus, no danger for perils) and could not be denied, in return for only having warp charges left for 1 or 2 powers, depending on their warp charge cost.
In 7th, expending 1 charge for no penalty and no deny, when you generate an average of 6,5 warp charges per turn (3 ML + 3,5 average from 1d6) just seemed OTT, so we house ruled it to a blessing that needed 1 warp charge. Of course, this is just our way of handling it and as it currently stands, there's actually no RAW to use his power in 7th edition.

Biomancy isn't a bad shout with him.
Don't use his force axe and with Iron Arm and Warp Speed you get 7 st7 I7 ap2 attacks, and T7 2++ and 5+fnp (as he's obviously in a tac squad, just for this ;-)) IF the opponent causes a wound, get it back with life leech.
Or you can use his axe and get 7 st8 I1 ap2 force attacks.

I second this. I used him a couple of games as a death star honor guard unit. Sure, it wasn't what you'd call cost effective but it was fun to use.

PS. I got absolutely creamed in that game. My force was ill equipped for handling hordes and Ghaz+MANZ slaughtered my honor guard and eventually Sevrin Loth himself. Them power klaws man...

Is the word 'dont' not supposed to be in there?

Yes because if you just use his bolt pistol as a ccw, then he still gets ap2 due to Iron arm but hits at I7, all you lose is +1s and the chance of force.

Here is a question for you all. If you do take Telepathy, which is also undoubtedly a good call, Invis and shrouded are auto pick obvs, and psychic shriek you get automatically, so what do you pick for your 3'rd (non primaris) power? Hallucination is too expensive at 2WC for what it does, Terrify is terribad (although will help out shriek in a minor way), Mental fortitude doesn't really benefit marines, and dominate, well, dominate seems alright.

Ok thats pretty OP.
I would say dominate (as its fun to mess around)
