I've been trying to figure it out, but I'm struggling. Terminators have the Deep Strike rule due to teleporting, but what do Helbrutes have it for? Are they teleporting as well? And what other units have it, and what does the rule mean for them?

Helbrutes probably use some funky warp portals to pop right into the midst of the enemy- or use drop pods.

A Protoss colony world

I always figure there are a variety of deep strike methods (it even mentions a few in the BRB-see the special rules entry on Deep Strikes).

For Space Marine Terminators, it is obviously teleportation (maybe add Star Trek TNG transporter sounds when you play if you're so inclined, lol).
For Assault Space Marines, Ork Stormboyz, Tau Crisis Battlesuits, and other jump/jet pack units, I figure they drop out of a passing dropship and fire their packs to keep from splatting on the ground (unless you mishap and roll a 1 of course!)
For any land-based Tyranids than can DS (not sure which ones), I figure they maybe are seeded onto a planet as embryos or something, grow up under the surface, then pop out of the ground like burrowed Zerg in StarCraft.
For Daemons, they probably burst forth from the Warp in a gout of flame.
For flyers/FMCs, they just swoop down and enter the battlefield when they are low enough to affect it (i.e. when they enter play).

For Orks using Waaaaaaagh! Ghazghkull's detachment they are assumed to be using Orkimedes Tellyporta technology. W!G Orks get to roll a d6 for each unit (+1 to the roll on infantry) before deployment any roll of 6 or more allows the player to hold that unit in reserve and deepstrike them in. Stormboyz are probably coming down from an atmospheric ork vehicle of sorts, they have all sorts of those in all shapes and sizes. Weirdboyz make their units dissapear and reappear somewhere else in a flash of green waaaaaagh energy. Orkimedes is currently working on getting tellyporta's to have a galaxy wide range and I suppose the next final thing is to make personal sized tellyporta's that can allow Big Meks to do what weidboyz with Da Jump power can do.

Flayed Ones burrow their way up from underground, as did Scarabs back when they had the ability.

Triarch Praetorians fly above the battlefield on their jump packs, then 'deep strike' down when they see something that warrants their involvement.

Seraphim jump out of a passing Aquila or Arvus.

Trygons burrow up, sandworm style, and then everything else follows them out of the hole.

Flayed Ones also exist in a hyper-dimensional space (much like the Deathmarks) that they exit when they decide that it's time to begin a Red Harvest.

It doesn't have anything to do with intelligence. That's where they live, and the ability to pop out of their "pocket dimension" is innate, having come right along with the flayer virus.

In addition of what Bi'ios said, it's discussed in Codex: Necrons 6E.

To add to that, Flayed Ones are now, basically, their own Dynasty, and just "show up" to battles whenever they feel like it or whenever the party halls of the Dynasty need new "decor" (red paint... lots and lots of red paint). Of course, the player pays for them in his/her Army List as normal, and controls them as they would any unit, but the fluff behind them is basically "these guys show up and start killing, all the other Necrons stay the hell away from them, because they've got robo-cooties".

Elysians drop from high altitude Valkyries using grav chute.

Hades Drills come from underground.
