Can a farseer use his "runes of the farseer" when denying the witch.? Ie. If you cast invisibility on your own unit, as per the rules I must select one of my casters to deny the witch, if I pick my farseer as said model can I use his "runes of the farseer" special rule to re-roll failed deny the witch rolls.?

you do not get to select a unit to deny the witch unless they are targeted (or have a psychic hood within range of the unit targeted)

i should elaborate.

select one of your units that was a target of the enemy’s psychic power.

this is the only permission in the rules to select a unit when denying the witch. I understand the whole "follow the same sequence" argument. but this something you simply cannot follow if you are not the target.

That's for witchfires, for blessings it jus says to select a model to deny the witch.

I think it's clear here:

If none of your units were the target of the enemy’s psychic power (the power in question might have been a blessing, a conjuration, or some other power that only affects the psyker’s own troops) you can still attempt to Deny the Witch. To do so, follow the same process, but apply no modifiers to your dice rolls – you will require rolls of 6 to nullify Warp Charge points.

I'm not applying a modifier, I still deny on 6s

But you aren't given permission to select a model to Deny with. The farseer can use his runes if his unit is the target, seems to stand to reason, but not otherwise.

Is as Jimsolo said, you can't choose a unit to deny the witch if it doesn't target any of your units.
If you could choose to use him, and is Mastery 2, and the caster is Mastery 1, you could deny with 5s (due to +1 for higer Mastery).

No it does not
