The glass on the cockpits wasn't fitting quite right and I must have gotten some glue on my fingers because once everything dried I had white finger prints all over the clear plastic "glass". Any easy ways to get the prints off? Am I pretty much stuck with any prints that got on the inside unless I remove the glass pieces and start over?

What you have effectively done if you used plastic glue, is melted the canopy to the shape of your fingertip. There is no magic fix, you can use extremely fine grit glass paper (the type you wet) to remove it, or a whitening toothpaste (slower but less damaging).
Next time fit it with PVA glue, not poly cement or superglue.

Easy? None that I'm aware of. Laborious? You can sand down the prints then polish the plastic back to a shine, you can also dip the canopy in Future floor finish after polishing it to make it look shinier, but I tend to prefer the look of a polished canopy rather than a Future'd canopy. There's lots of tutorials and videos you can look at, google "polishing canopy" or "removing scratch from canopy" and you;ll get a few ideas. Side questions skink, have you found future/klear anywhere in Aus? There is a dude selling them on ebay for about a billion dollars each, but other than that?

There's Pledge One Go and Pascoe's Long Life that are supposed to be alternatives to Future, but I couldn't find either in the shops are around here.
There are some products that are specifically aimed at replacing Future for modellers, I know of Humbrol Clear and Alclad Aqua Gloss, though based on the number of problems I've read with Humbrol Clear I can't recommend it because I haven't even gotten good results with it myself yet (though it does work well as a general all purpose gloss varnish, I haven't had good results on canopies).
Alclad Aqua Gloss seems to be getting good reviews though.

Bunnings has Pascoe's that I saw, but I read mixed reviews on it (saying it was eating paints). Pledge one go is available from ebay, dude has a site called polishup.com.au as well I think. The prices are a dash ridiculous.
I, too, have heard good things about alclad, but haven't tried it as yet

I'm never sure when people say something eats paints. I think most these acrylic floor varnishes are ammonia based, so if you haven't waited plenty of time for the paint to fully cure before hitting it with the varnish I imagine any of them could eat in to the underlying paint.

If you used plastic glue, the above answers are correct.
If you used CNA (superglue) what you may be seeing is super glue vapours that have cured when contacting a fingerprint in skin oils (i.e. an actual 'fingerprint' in the crime-scene-investigation way of thinking). Forensic labs actually use superglue in this exact manner.
Try taking a cotton bud and some nail polish removed and giving the canopy a good clean - you can sometimes get the residues off. The downside is that it CAN cause the canopy to 'fog', which is just as bad, so practice on a reasonably hidden bit (or spare bit of the sprue it came off if you have it) to check first.

Aye. It's something most airfix kit and larger scale modellers learn once.
I very rarely see people practise it in wargaming, for the reason you gave, it just doesn't occur to you until you're told.

Thanks so much guys I'll check out some of those articles if a lil bit of nail polish remover doesn't work.
It was super glue I was using. GUess I need to be more careful about getting it on my fingers.

The alcohol on the cotton swab seemed to clear it right up, but a few minutes later it looked like it did before.
Does it need multiple treatments or do I need to scrub with it or something?
