Last game my Morkanaut would have had to attack an tactical marine squad who where sitting first floor with their lascannons making wholes in the air. How can I handle that? I mean its not possible to get in basecontact?

If that's the question then by RAW the answer is probably no. The rulebook says that to successfully charge a unit you have to be able to get into base to base contact with the targeted unit. if you can't physically place your stompa on the first floor then you can't make B2B and thus can't charge.
However a lot of people house rule that if you rolled sufficient distance to have made the charge then that counts. That is up to the people you are playing with however.

I would say yes. The key word here is that this is ruins. Regardless of multi-floor, ruins are essentially open ground that is difficult terrain. You can move your morkanaut through the ruins as though you were charging through difficult terrain. And then use Wobbly Model Syndrome rule to safely place your morkanaut in the ruins at an agreed spot.
If the terrain was a building, the answer would be no, but then you can attack the building, reducing it to ruins, which you can then charge through

It's arguably more than a houserule - The usual argument is the rule on "Wobbly Model Syndrome" - talking about "I can't physically balance my model there, but theoretically it has the move to get there".
Put simply, the tactical marines aren't covering the entire 'floor' - no matter how many there are, there will be some scrap of floor that theoretically you could have reached with a sufficient charge distance.
It is, ultimately a houserule, because it's something you need to work out between players. 40k is not a game for people who want exactingly precise game rules that leave no room for debate.
Personal view (feel free to ignore):
Regardless of "the rules allow me to!" arguments, it is, in my brain, fairly bad sportsmanship to cling to that interpretation, purely because there are plenty of units with no ranged attack, and claiming you can place your units such that no-one is ever allowed to charge them is not strategy, or tactics, it's just blatant rules-lawyering.
