It's my understanding that all power armor units should be bumped up to a bigger base, but what about inquisitors in power armor?

As is the case for all 40k models, the appropriate base size is the one that comes with the model.
That said, people like converting inquisitors so I can see where this question comes from.
Let's start with the easy answer: the official inquisitor models (including Coteaz) all come with 25mm regular infantry bases. The old female inquisitor models which were more power armour-ish also came with 25mm bases.
Sisters of Battle also come on 25mm bases. The only PA fielding faction that uses something else are Space Marines which use 32mm (iirc) but also used 25mm bases back in the days when the sisters and inquisitor kits were designed.
For strictly practical purposes in the case of a conversion I recommend you use the base that came with the legs, to avoid issues of the feet hanging over the side. But either 25mm or 32mm is appropriate, I think.

I put mine on whatever they fit on. Hector Rex comes with a 40mm, and he's huge, so that's OK. Solomon Lok and Gideon Lorr fit on a 25mm base. Coteaz and the Ordo Malleus inquisitor who's the model for the cover of the Codex have wide stances and stick off the edge of a 25mm base, so they went on 32mm bases.

For the most part, if you just go with whichever size base looks right for the model, you'll have few issues.
If you're looking at using him in tournaments, strictness on basing varies from TO to TO, but I would suspect that most would be ok with power armoured models on either of the current 'normal' base sizes.

I would go:
Terminator Armor - 40mm Base
Power Armor - 28mm or 32mm, depending on the base model and stance (if you use Isabella Von Carstein, for example, she'd probably fit better on a 28mm than a 32mm. If you use a Grey Knight, maybe 32mm so it doesn't look like the model's feet are going off the edges)
Carapace Armor or anything worse - 28mm base.
Officially, Inquisitors come on 28mm bases.

28mm should be fine for a powered armored human (who is considerably less bulky than an Astartes) unless your model would have its feet hang over the edges in which case bump it up to 32mm. Honestly GW has gotten very lax with base size requirements so as long as it roughly fits the intended size (please don't put a terminator on a MC base) then its all good.

Wouldn't you just be unable to deploy any other models, since the whole base has to be in your deployment zone before the game starts?
