It's my headcanon, because it's cool. But I definitely agree-there's no solid proof, and there's probably holes in it.
I guess it wouldn't be entirely impossible for the Emperor to have had someone who was just an extension of himself. If that were the case though, I would ask why Malcador crumbled on the Golden Throne where the Emperor did not, even in "death".

Because Malacador gave most of his power to the Emperor to fight Horus, and then had to use what remained to hold daemons at bay. In addition, he gave the last of his life-force to keep the Emperor figure-head alive for the people, thinking he'd be reincarnated in short order.

I can see how that theory would be plausible, although I would say that he gave his last life force to the Emperor in the hope that it would break his coma even momentarily before he was attached to the Golden Throne, and it did. I'm pretty sure even Malcador wasn't ignorant to realise that the Emperor was damaged beyond repair.

I think he did it knowing he was an Eternal, and thought that his death would have him come back soon. Him being Malcador, not the Emperor. But, either he was wrong about being Eternal, or the little bit of life force still clinging to the Emperor made him not come back.

But Malcador is still just a human while Magnus is primarch. Something far beyond normal human. And every primarch had some trait from Emperor and in Magnus case that's the psychic abilities.
While not absolute proof short of GW stating otherwise I'm on camp that Magnus is stronger. Lot stronger.
Don't forget though that Malcador helped create the primarchs. We are talking about psychic strength, not physical strength. I don't think being a primarch is an automatic trump card in this regard.

No which is why every primarch doesn't trump him. But Magnus inherited Emperor's psychic ability(albeit to lesser level) as his speciality just as Angron got his anger etc.
Malcador is still just a human.

Angron doesn't represent the Emperor's anger, but his martial abilities and willingness to go further than his enemies.
You got it right that Magnus is a lesser psyker than the Emperor. As is Malcador. We haven't seen enough to make an accurate comparison on who is stronger. Being just human doesn't mean that his psychic potential is capped.
