Army is Skitarii supported by Inq. Just curious if anyone uses arco flagellants with a degree of success. A couple crusaders to block and a priest in the back. Can they be effective or do assassins just trump them in every respect?

Flagellants have a better Strength, so they're better at popping vehicles. Unfortunately, they don't double out anything that DCAs don't, so... But they do have much more attacks. Then again, they strike at I3 instead of I6...

Overall, not having anything more than theoretical experience with either, I'd say try both. A few DCA for MEQ Mulching, a few Flagellants for the rest.

In the codex, the arco flails have a weapon profile. Since they have 2, would that give them +1 for the flails? That'd bump them to 6 on the charge which makes them a little more interesting.

No.
In Codex: Adepta Sororitas, there's a weapon profile for an "Arco-flail" (singular). The arco-flagellant is equipped with "two arco-flails". This means that they have x2 of the "Arco-flail" weapons, and are therefore carrying multiple weapons. This gives them +1 attack. They have 3 attacks on their profile, and so when combined with the +1 attack from charging they'll get 5 attacks.

In the Inquisition codex, there's a weapon profile for "Arco-flails" (note the plural). The arco-flagellant is equipped with "arco-flails". The weapon profile is for "arco-flails", meaning that they do not get an extra attack from carrying multiple weapons. They have 4 attacks on their profile, they do not get bonuses from carrying extra weapons (as they only have a single weapon profile), and so when combined with the +1 attack from charging they'll get 5 attacks.

Tl:dr:
Codex: Adepta Sororitas arco-flagellants have 3 attacks on their profile, but get an additional attack from their weapons.
Codex: Inquisition arco-flagellants have 4 attacks on their profile, but don't get any additional attacks from their weapons.

Stick a gk brotherhood champion in with them for hammerhand, take 12 of them, and enjoy 60 s7 attacks on the charge. I have used it a few times. Always brings a smile.

Flagellants are just way too outdone by Assassins. For the same cost, Flagellants to get +1 S and A, but they lose AP of any kind, and more importantly, they lose I6. Hitting at I3 means that even crappy melee units will get to hit back. (Except Orks.) Any benefits they get from having more attacks and better wounds is immediately outdone by the fact that they'll all die to first round of combat.
