On a Deathwatch Terminator, can you fire the Cyclone Missile Launcher and the Aux Meltagun in the same turn? The CML says you can fire it as well as the storm bolter in the same turn. The meltafist says you can fire it instead of shooting another weapon(such as the Storm Bolter). Could you elect to shoot the meltafist instead of the storm bolter and still fire the CML?

No. The aux melta is not a storm bolter, the cml can only be fired in conjunction with a storm bolter.

What about assault cannon cml? Or hvy flamers. Where does it state cml only works with storm bolters?

In the CML rules. Normally a model can only fire one weapon. The CML gives permission to fire it in addition to a Stormbolter.

My hang up is the word Instead being used. Other combination weapons aren't worded that way. Look at the Guardian spear, another combination weapon. It says the model can fire it as a boltgun with special ammunition and that it can also attack in the Assault Phase.
The Aux Meltagun is phrased completely different. It says the model can fire it as a Meltagun INSTEAD of shooting another weapon. As in, instead of a Storm Bolter.

Well than you could shoot it instead of the storm bolter.
But still not with the cml.
