If you fire a quake shell from a macro cannon and pass over a flyer it will crash and burn on a roll of 1. However in the main rules, it specifies "don't use the crash and burn rules for super heavy flyers. Instead a super heavy flyer suffers catastrophic damage when it loses its last hull point"

Do people interpret this as crash and burn can't happen or can if it's not related to losing its last hull point?

Well RAW wise it can be said super heavy flyers are unnafected by Macro Cannon shoots (as the rules clearly rules them out while those clearly point to Gargantuan flying creatures)

But i think you must apply a *crash and burn* result wich it's the same as explodes but for flyers , so you resolve it as 1d3 Hull Point loss (notice FGC takes 1d3 wounds like suffering ID result) if the SHF loses it's final hull point resolve the Catastrophic damage if not it keeps flying as normal.

I can't say for sure what the RAW is, but RAI would be Superheavy fliers are immune to it, methinks. A 1/6 chance of wiping one out is probably too much (though it is a 600+ point gun...).

Looks like a good compromise. One of the big things to me is that flyer to super heavy flyer is the same as monsterous to gargantuan, but super heavies are left out while gargantuans are mentioned.
