So, the question is: Am I still not allowed to charge different unit than the one I've shooted at in the shooting phase.
To describe this a bit more into detail here is proposed situation:
I have one Assault Space Marine near 2 Tau Fire Warriors. Roll to Hit, Roll to Wound, we assume he fails his save and dies. Can I charge the guy next to him in my assault phase? I know that the rule says that I cannot charge different unit than the one I've shot at, but this is kill team and the Fire Warriors are no longer a unit, because everything on his own now. Or it does not matter, we assume that the Marine is focused on one target only .

To my understanding you can't. It really blows that you have to forgo shooting just to get into combat safe(r) than killing one, just to get shot up next turn because you have nothing you can do at that point. Unless I am missing something.

No you can't unfortunately. The rules are still based on the regular game, where you can't charge a different unit than the one you shot at. And I'm fairly sure you can't charge another even if said unit is destroyed.
Which is why, ultimately, most Assault type units don't fare extremely well in Kill Team games.

I've kind of wondered if there's a good middle ground for Kill Team where instead of every model being a unit, you break up your team into 4 units, each lead by your leader/specialists. I'm sure there's some horribly ways to exploit this, but its been a nagging thought as I've played.

GW Killteam has a lot of loopholes and poorly thought out interactions that just don't work. To name a few, Tyranids (synapse and BoP), Grey Knights (BoP and unit costs), Shoot +Assault, Many USR's (pinning, concussive, soul blaze), psychic powers (novas in particular).
The answer is Heralds of Ruin Killteam. Each faction has it's own codex with balanced rules and adjusted stats/points costs. It includes campaign progression rules and a lot more customization than the regular GW Killteam.
On topic, it allows models to redirect a charge if they killed their target with shooting. I believe you make a leadership test, and if successful can assault a model within 3" of your shooting target.

They might be answered, but they're still not very good. GK are overcosted, no synapse is a pain, and a lot of the USRs are useless against most enemies.

Alas, I have another inquiry. Same scenario but with blast weapons, and more exactly flamers. The Space Marines jumps/walks etc near 2 fire warriors and use his flamer. How the blast apply? All damage is allocated to the one or, because it is template can harm soldiers nearby?

If they're being treated as different units according to the rules, then you treat each model as a different unit. Each model would have the one hit on it allocated to itself since they're different units.
Regular 40k you can hit multiple units with a template, and hits on a specific unit go to that unit. You're just dealing with units of one here, so you wouldn't have more than one hit per unit per flamer used.
