For all I know (correct me if I'm wrong) apparently the Emperor seems to have never told the Word Bearers to stop worshipping him as a god, and just punished them by destroying Monarchia, and then just ordered them to conquer more worlds.
In M41, do they still not know the reason behind it, or they eventually got told?

They where told for a long period of time. They also got in trouble for building a empire rather then running planet to planet butchering.

It wasnt that they were building up the Empire, as the Ultramarines and Imperial Fists both did their part to rebuild in the wake of war, it was that they were taking their sweet time doing it and forcing religion down the throats of the worlds the conquered. Big E had no desire to be turned into an icon of worship (or so he says). That's why they received the censure.
