So I see in the Index that Grey Knights can have Apothecaries and Paladin Ancients and Brotherhood Champions, but I also notice the GW store does not sell these units. Are they in another box? Are there options to make the models in the Strike Team or Paladin boxes? I am a bit confused about how I get my hands on these models.

The bits for the apothecary are part of the GK terminator kit. Instructions are in there to show how to build him.
The ancient is just a terminator with the banner, also found in the terminator box.
So you'll need a standard GK terminator box. Looks like this is the current box:

Thanks for that. I have a couple followup questions?
What about the Brotherhood Champion?
And it says on both the terminator box and the Paladin box that they both can make either terminators or paladins. Are these boxes identical or do I need to specifically buy the terminator box for these models?

Grey Knights only really have three plastic boxes that are unique to them:
Grey Knight Strike Squad - Otherwise known as Power Armor Grey Knights (PAGKs). This box contains all the weapon options for power armor grey knights. Officially you can make any of the following with the contents of the box:
- Interceptors
- Purgators
- Purifiers
- Strike Squad
Note that they also sell half the contents of this box under those names. Parts wise they're identical (except the Strike Squad box comes with twice the number of sprues for twice the number of bodes. Yes there's really no reason to buy the other ones). Since this box is used for PAGKs, it can also make a Brotherhood Champion (just take the fanciest bits and add them to one of the bodies). However this does mean you'll be short 1 member for a squad.
Grey Knight Terminator Box - This box makes all Terminator Armored Grey Knights (TAGKs). This includes the normal Terminator Squad and the Paladin Squads. This also means they make the Ancient, Apothecary, Brother Captain, and Grand Master. The Ancient has the banner and whichever weapons you want. The Apothecary comes with a special head and an arm with some surgical-looking tools, and the Brother Captain/Grand Master is the same as the Brotherhood Champion for the PAGKs : just give him all the fancy stuff after his wargear is correct. Like the Strike Squad box, the "Terminator" box and the "Paladin" box are identical; even though they have different listings on the GW website the product and sprues are the exact same. There's not even a unique box for the paladins.
A funky thing the Terminator box can do is also help make a Librarian or a Chaplain; Librarian just requires some extra bits to denote him as a librarian (usually books and scrolls, but you'll need to scavenge them from other sets) while Chaplains need a skull helm and a staff with a weird tip to it (both of which you can find in other kits). I didn't list these with the other characters because officially you're suppose to buy the Space Marine versions, but using the Terminator box both saves money and looks more uniform with your army. They also require some extra bits that doesn't come in the box.
The only model you really can't make with any of those sets is the Techmarine, who's servo arm and distinctive helmet is pretty unique to him. If you can get creative, you can use a body from the PAGK Strike Squad box to make one, but it takes some serious kitbashing to do so.
Also any leftover bits you have (which you will, there's like 4 different weapons for EACH grey knight in every box, as well as extra heads) you can use to customize non-grey knight kits (like the Venerable Dreadnought, Storm Raven, Storm Talon, Rhino, etc....)
The last kit is the Dreadknight. There's really not much to say about it because it can only make one of two units; the standard Dreadknight and the Grand Master in Dreadknight (who is, just like the other characters, a Dreadknight with more fancy bits).

Thanks so much for a ton of info. So it seems like Grey Knights are one of the cheaper armies to start. I can go out and buy a few Strike Squad Boxes and Paladin Boxes and build 4-5 different types of units plus the Apothecary, Grand Master, Brotherhood Champion, Brother-Captain and Paladin Ancient characters.

Note that the Strike Box can build 10 bodies and the Terminator box can build 5 bodies. Any characters you decide to build with those boxes will take members away from the squad, often making them unusuable and leaving you with extra bodies that are too few to field a legit squad, but also feel like a waste to just sit there. So it's good to plan out exactly what you want beforehand.

Sorry. One last quick thing. I also assume the Grandmaster in Dreadknight is the same model as a regular DK you just say there is a Grandmaster in there?

Yup, although you should put something fancier on him to denote him as a Grand Master over a generic Dreadknight. Common conversions include adding more scrolls, an Iron Halo to the Dreadknight itself, or taking an extra Terminator Ancient Banner and adding it to the crotch like some sort of giant tabbard. In general it should look different from your normal guy.
