If I set up some MT Scions on the board, and my opponent sets up Alpha Legion Khorne Berzerkers within 12" of them using the stratagem after deployment is complete but before the first turn begins, does that count as "coming in from reinforcements" allowing me to use the MT stratagem Superior Intelligence to shoot them before the game begins? I assume not but it'd be something nice to have in the toolbox if it is legal.

In short, no. This was discussed before heavily. The rules for reinforcements only apply during a game, not before it.
