1) If I take Hellstrike Missiles option for weapon upgrades (it can take two) do I get to fire two Hellstrike Missiles per turn (ie are the missiles not one shot anymore?)
2) If I deep strike my Arvus lighter do I have to wait until the following turn to disembark?
3). Does the Arvus lighter need to be in hover mode for my units to disembark?

1) Correct.
2) Yes. You arrive "at the end" of the movement phase. There is literally no time for you to declare a disembark because then by definition you would not have arrived "at the end" of the phase.
3) No.

I suppose they will hit on a 5+ due to Hellstrike being heavy weapon? Unless of course they keep back somewhere safe and hover, taking advantage of huge missile range.

Correct. They follow the normal rules for Heavy Weapons.
