Can Be'lakor still use the Psychic powers he had access to in Index: Chaos or is he stuck using the Codex ones? It's an option on his Datasheet, but does the choice of psychic powers count for the purposes of the FAQ?

The flowchart specifically says 'Wargear Options', which is a defined section of a datasheet that Be'lakor does not have and does not cover psychic powers.

However, he does have his own powers in his codex that replace his. IT even says use these powers for belakor

Indeed. Be'lakor only has access to the Codex powers, not the Index ones.
