The question is this:

Assuming:
That you have a neutral paint job (so no blue with upside down Omega symbols)
That the miniature is appropriate for the troop type (I.e. It is a tactical marine for a tactical marine) but may not have the flair of the chapter (ie no wolf tails hanging off the gun)

are their any chapters that it is not appropriate to use the "successor" rules for (or as I think of them "counts as"

Primarily wondering at the non codex chapters like Space Wolves, Death Watch, Blood Angels, etc...

Paintjob means nothing. You can paint them as Blood Angels and declare you're using the ULTRAMARINES keyword for all the rules care. However, Space Wolves, Death Watch, Blood Angels, Grey Knights and Dark Angels have their own rules so cannot be chosen for <CHAPTER>.

However if you want to run SPESS WHULVES and use the normal codex rules, that's fine. A waste because you lose access to the Special Characters and Warlord Traits when you can just as easily run them as ULTRAMARINES.

Go with a Khorne Red paint job with upside down Omega symbols and call them the Ultramaroons.

BCB's right, the paint job doesn't matter. You just say you're using X chapter's rules, or using the rules from Blood Angels, Space Wolves or Dark Angels for your marines and that they're a successor chapter of whoever (making sure to follow any rules they have about successor chapters)

To add to the above, while there are no rules for how to paint your models I would be careful if you plan to run multiple chapters in the same army. If you paint them all the same this could be quite confusing and difficult for your opponent.

It is good etiquette to make sure it is clear to your opponent what force is what.

From a fluff perspective, Blood Ravens are a really good choice for an "omni-chapter" as their origins are a mystery, so they could be successors for almost any chapter (including Thousand Sons, potentially)

But as long as you use the right <keywords> and rules to go with it, you can paint the army however you like

Thank have a 2nd Edition all Metal Legion of the Damned army painted in black with silver bones and gold fire that I have play every Astartes faction with except for GK (I play those, too). And no one cares. I inform my opponent what I’m playing, my models are WYSIWYG, and I have my books/printouts. No one cares that my “Legios los Mortes” are Space Wolves today when they were Iron Fists yesterday and will be Black Legion tomorrow, because the models look good and are 20+ years old.

Which is to say, it’s your army, play how you want. Just be fair and don’t be a Dick.

Okay....For the record most of my guys are purple/silver, and I have no intention of "mixing" SM factions...just changing between games....

That's also perfectly acceptable. You don't even have to hobble yourself with a "custom" keyword, just pick any of the "real" keywords and get access to Special Characters, Warlord Traits AND the Stratagems.

Also, keep in mind that you could have an army painted blue with upside down Omegas on the shoulder and say "this here are the Smultrasmarines, one of the 600-something successor chapters to the Ultramarines" and then pick whatever the crap chapter rules you want

Part of the reason why every named Chapter has at least one successor chapter that doesn't have rules is exactly so you can go "hey, I like the Space Wolves paint scheme, but I don't wanna get bogged down in a play style, so I'm gonna say these are Wolf Brothers, and run them how I want each game, because there are no set rules for Wolf Brothers.:
