I am aware that Daemon Strats can not be used on daemons from the Chaos space marine book, but I was curious if their auras still affect them. Examples, does epidemius' tally still work with obliterators marks for nurgle, and do the daemonic Loci auras affect Chaos marine daemons if their have the respective mark?

Correct. The only Special Snowflakyness is with Stratagems. For everything else, auras included, keywords work exactly the way the rulebook says they work. Keep in mind that the actual daemons from the CSM codex have been errata'd to be word for word identical to the Chaos Daemons codex version (including the lack of HERETIC ASTARTES keyword), so this only really applies to the other units that happen to be DAEMONS (Daemon Princes, Oblits, etc.)

What really boils my onions is that Tyranids got a full fat errata changing how their stratagems work, but Daemons just got a "Lol ignore the rules" FAQ.
