What happened to the gods of Warhammer in the End Times? Are they just ... die? Why? I heard that once the gods of the elves fought the Chaos Gods (when Khaine gave Slaanesh the scars on his face) and after this war the gods of the elves weaken and slowly die, is that true? So at the end of time their powers just ran out? What about the human gods (except for Ulrik, Sigmar and Morr)? Are they just die too, or the Chaos Gods kill them?

I've not read the End Times novels as yet, but considering that most of the gods in AoS are a mix of old and new gods it strongly suggests that several of the old gods did indeed meet their end during the End Times.
For Khaine though he's sort of stuck half way. His Iron Heart has survived and found its way to the Realms, however Morathi has it and she currently siphons off the magical prayer energies that are offered up to Khaine by the Daughters of Khaine cult faction. As a result Khaine has no chance of any kind of resurrection at this stage, if one is even possible considering how little remains.

I know about Khaine, as I recall, he died when Tyrion became his avatar and was killed by Malekit (Avatars of Khaine always die...)

Morr was killed by Nagash. Ulric died when the Flame of Ulric in Middenheim was extinguished.

Many of them have been reborn, or survived or something similar and versions of them are in the Mortal Realms

Definately versions of Sotek, Kurnoth, Gazul, Morr and Myrmidia.
Most dieties of the dead were devoured by Nagash in the Age of Myth, but does not mean they are gone - just within that entity. Gazul also seems to continue regardless as do some versions of Morr.
