I don’t think the emperor was being manipulated exactly but I think he unwittingly became part of the great game and was then forced to play it.

I can’t really bring any sense to ideas like Malcador was controlling the emperor

I didn’t realise that. Is this recent or old information, and what was the context of it?

It's from the Malcador audiobook so a few years ago now. He's telling a dying friend some of his dark secrets.

While Malcador had no real reason to lie to his friend, it doesn't really mesh with the timeline - he didn't meet the Emperor until the Age of Strife so after Moloch.
