What were the biggest mistakes of the Emperor?
I think the denial of warp denizens was the biggest, Horus' discussion with Loken following the incident at the Whisperheads alludes to the Emperor and Horus' knowledge that the warp and the chaos it contains is anathema to humanity. Had the imperium been more aware of what the warp contained perhaps the Heresy would not have had such legs.
Following from this my other two biggest mistakes:
2. Knowing there was godly intelligences in the warp (or suspecting) the Emperor should not have nipped the Word Bearers efforts to create the imperial cult - ie worship of the emperor - the irony is in flight of the einstein and through the use of the astronomican the emp shows divine abilities anyway - so is his worship so horrible? The obvious impact here is Erebus would never have stolen the kinebrach anathame blade although others spring to mind.
3. The denial of 'sorcery' to the thousand sons.
Thats my top three - what are the thoughts out there?

Going "sure, I will completely ignore the fact that a couple of my legions are recruiting exclusively from murderers and criminals and strapping chem injectors to themselves and altering their brains to make themselves psycho killers" was probably a bad move on his part.

In the new HH books, he's often described as far too proud. His mistakes stem from believing only HE knows the right way, and not trusting his lieutenants.
So, he knows all about Chaos and how bad it is, but prefers to let his armies think it's a new breed of 'xenos' since he thinks they can't handle the truth.
When warned by Magnus, he is so intent on punishing him for disobeying his orders that he ignores the warning Magnus is trying to send.

This is what most stands out in my mind. He basically forced the Thousand Sons over to Chaos, when they could have tipped the scales by two legions (one more for the Imperium, one less for Chaos) during the heresy.
Although, I am guessing in the upcoming "A Thousand Sons", they are going to claim that the legion had already fallen to Chaos and/or was already worshipping Tzeentch by that point, and just didn't know it yet. Thereby absolving the Emperor of blame, because this explanation proves he was right all along.
And, correct me if I'm wrong, but this whole situation was brought about by what? His fear of the Warp and its mysteries? Despite the fact that he is the most powerful psyker ever?

I think that alot of that had to do with the chaos gods fething with the plan.
