Why would his being an atheist have to do with him having less ornate armor? It's not like he thought he was any less a badass just because he also knew he was not a god.

As to the rest, the Aquila is the main symbol of the post-heresy Imperium so it's bound to show up again and again. The skull motiff is also mostly post-heresy. I think that it reflects the obsession with death that accrues after ten thousand years of constant war.

What is so Christian-specific of the Imp.liverY's?

But to add to the common imperial Symbols:

-the double Eagle was as old terran symbol of imperia an obvious choice
-the skulls are A Gw-obssession.
-Most other Symbols are either derived from heraldry or tactical marks of today.

So lots of heraldry for the "Knights in Space" .
Maybe take into account the real Age of some Symbols,
many of them used thousands of Years before Christ .

Heraldry doesn't necessarily have anything to do with religion. A coat of arms describes one's qualities, history, beliefs and things like that.

Intricate armour tends to be a mark of power and prestige. The Emperor was the leader of the Imperium, it makes sense that he has incredibly ornate armour. The primachs were next after him, and they too have quite beautiful armour.

the Aquila, although an anceint roman symbol too, is the Emperor's personal arms, I think. It reperesents the bond of Mechanus and Imperium. If you would kindly turn to page 141 in RT, you will find a helpfull diagram.

The heads are psykers, the blind one, obviously, is the blind astropaths, the one with the eye is the ones with "the sight" the Navis Nobllite. The left talon is the administratum, the right talon is the Adeptus Arbites. The body is the Custodes, and the right wing is the Mechanus. The left wing is left unlabeled, big E possibly?
This was all done pre-heresy, and was found almost exclusivly on bolters, because of the whole Mechanus/Imperium thing, only the emperor's children were allowed to wear the aquilla, or any part of it, which was a big deal back then. Also, SM's that took part in the reunification of Terra were allowed to use the single winged skull on their pauldron.
